Hi,
I replaced nVerify templates, by copying them into my theme folder in ‘bbpress’ subfolder. But they do not work! the plug-in uses the files from the plugin folder.

Templates are loaded by bbPress, my plugin is adding own folder to the templates stack in bbPress to load the files as fallback, but it doesn’t do any actual loading, that is done by bbPress. Maybe you have something that causes problems in loading process or modifying the bbPress templates loading?

I am using this feature on this forum, and I have few custom templates that are loaded from theme, and it works fine.

nverify-user-profile-bulk.php
nverify-user-profile-list.php

are used from the folder plug-in

In the new version of the plugin the two files are still not work: nverify-user-profile-bulk.php and nverify-user-profile-list.php are used from the folder plug-in

Yes, I can confirm this is a bug. It will be fixed in 3.0.1 to be released on Monday Sep 7.
