I have tested in IE, and it has no issue with this (IE 9, 10, 11). I am not sure what sort of a scrollbars you have in IE that appear as transparent in the first place, none of the IE versions I tried have them. Most likely answer is that your theme (or some other plugin) adds some custom jQuery plugin for scrollbars that is causing the problem. If that is the case, try to increase zIndex parameters for my plugin to try and place it above everything.
